I understand the intention and personally don't have a big problem with 
it, because I never used background colors in Table- or GridViews. 
However, it is a new behavior which is not backwards compatible and 
people now have to accept a new GUI appearance of their applications 
which was not intended originally. Does this feature also affect other 
controls?

Is it worth to implement a new background property for the header? 
Wouldn't this require to add a foreground color for the header as well? 
It would make things more complex but according to first impressions 
other programming languages like i.e. Visual Basic are also allowing 
this by offering the properties BackColorFixed and ForeColorFixed in the 
MSFlexGrid control.
