These windows are "utility" windows (it's a X11 concept).

The Mint window manager is the one who decides that they should not have any control.

There is an option if the IDE configuration to use "utility" windows. Uncheck it, and the IDE will use normal windows. You will get your control back, but then you will get more useless entries for all these windows in the task bar.
