Actually this is a side effect of breakpoint being part of the undo / redo stack (the text does not change, but the flags associated with it does).

I understand it's disturbing, but I don't know what to do at the moment with that. I will see if I can remove the text flags changes from the undo stack.

The advantage is that if you delete a bunch of lines with breakpoints, and undo that delete, you will get the breakpoints back. If the breakpoints are not part of the undo stack, you lose them.
