I may have found the bug...

An issue i can see is the FMain.Icon is set to img/logo/logo-thin.png but that image does not exist.

If i change it to img/logo/logo.png (as that image does exist) then all is okay and IDE has gambas image again.

Odd that it is working okay for most systems just not MATE but the FMain.Icon set one that does not exist doesn't seem correct to me.
